Stephan,
If the problem you mentioned is for GREngine, would you please do the
following step:
1. In the configuration model, turn the attribute "Run Transformation in
Memory" of all FileType model into TRUE.
2. Run GReAT Master Interpreter
3. Run GREngine
Please let us know whether this works for you.

My transformation was working well with GME 3.10.13 and GReAT 1.2.3; I
exported it to a xme-file and imported it with GME 4 and GReAT 1.3.0!
I really didnt changed anything, but now the below described error
occures.
Somehow all my crosslinks are of kind PatternAssociation... but I cant
change that?!?

Have a look at my recent posts with subject
"Bug on createnew association: Exception: Object handle is null"
it seemed a lot like your symptoms except that I had it with another GME
and that the mistake was mine!
Are you sure that you really didn't change anything in the
transformation from GReAT 1.2.3?
Make sure your associations in the crosslinks are really Association_s
and not PatternAssociation.
